The Sound of Silence cover is pretty great. That takes sone real balls and he really nailed it.

A few others spring to mind but i'll list some hard rock/metal choices to give some balance to the thread: 

Quiet Riot - Cum on Feel the Noize

Metallica - Tuesday's Gone/Am I Evil?

Machine Head - Hallowed be thy Name (underrated one)

But my favourite of all time:

TOOL - No Quarter 

All of these. Whiskey in the jar is incredible as well. Metallica completely make it their own. In fact, the first garage inc disc is an absolute tour de force

Absolutely. I don't think anyone does covers as consistently well as Metallica. Maybe Hendrix?

Whiskey in the jar by Thin Lizzy is technically a cover, superb but Metallicas cover is also great.

Yes to Hendrix. I have some random collection of old Jimi stuff - the PPX sessions, that's a whole load of covers. Sugar Pie Honey Bunch is a favourite. I've been racking my brains for other great covers. I'm a believer by Robert Wyatt is a goody.

I'm sure  Prince recorded it first, but if he didn't release it until later does that count? Would his original recording have been a cover?

Hmm.

First recorded by The Family (some project of Prince's to get more of his music released).  Or so wikipedia says.

'Running Up That Hill'  by Placebo,  but only because it's so different from the sublime original
